i noticed this like the second time i watched the movie, and i was like 10.

old man peabody makes a big deal out of it too. well, first doc brown mentions it in 1985 and says, "i remember when this was farmland as far as the eye could see. old man peabody owned all of it. he had a crazy idea...of breeding pine trees" then doc gave a crazy confused look and walked away.

then in 1955 right after old man peabody was trying to shoot marty with a shotgun and marty drove off running over a pine, omp was like, "you space bastard! you killed a pine!" which made obvious (at least to your above average 10 year old) that they were going to change the name of the mall.

If he was a pine tree farmer, why did he only have the 2 pine trees?

The rest were sold.

he wasn't a pine tree farmer, he just had a crazy idea to breed pine trees.

I guess that didn't happen because he only ever had the one tree.
Maybe you need two trees to breed... bow-chicka-bow-bow

i don't even know why you would need to breed pine trees. they grow and plant on their own.
